Biological Software Tools

As the field of biology explodes, so have the software tools dedicated to it.  Here are some.

  • Bioperl -- A collection of Perl modules that facilitate the development of Perl scripts for bioinformatics applications
  • ExP€Rt -- A Tool for Automated qPCR Data Analysis -- Automatically normalize and graph your qPCR data.
  • MATLAB -- Bioinformatics Toolbox software provides access to genomic and proteomic data formats, analysis techniques, and specialized visualizations for genomic and proteomic sequence and microarray analysis
  • RNAFold -- The RNAfold web server will predict secondary structures of single stranded RNA or DNA sequences
  • R-project -- R is a free software environment for statistical computing and graphics.
  • VectorNTI -- A bioinformatics software package. Offered free for students.

  • 3D-PSSM Fold Library -- Database of protein folding information.
  • BioCyc -- A collection of Pathway/Genome Databases. Each database in the BioCyc collection describes the genome and metabolic pathways of a single organism.
  • E.coli Cell Envelope Protein Data  -- Database including 452 signal sequences and proteins that build up an E.coli.
  • External Scientific Toolkit at the Rockefeller University -- Data analysis resources.
  • GenBank -- NIH genetic sequence database, an annotated collection of all publicly available DNA sequences.
  • Gene Weaver -- System for the integration of functional genomics experiments.
  • HomoloGene -- A gene homology tool that compares nucleotide sequences between pairs of organisms in order to identify putative orthologs.
  • MassBank -- High-resolution mass spectral database.
  • NCBI's PubChem Bioassay database -- Bioactivity assay results supplied by depositors.
  • NIST Human Mitochondrial Protein Database (HMPDb) -- Comprehensive data on mitochondrial and human nuclear encoded proteins involved in mitochondrial biogenesis and function.
  • PharmGKB -- Individualized medicine database for genetic variations and their responses to different drugs.
  • PhenomicDB -- A genotype/phenotype database for seven different species.
  • ProSite -- Database containing patterns and profiles specific for more than a thousand protein families and domains.
  • Toxin, Toxin-Target Database -- Information for 2,900 toxins ranging from pesticides to pollutants to drugs.
  • UniGene -- Computationally identifies transcripts from the same locus; and reports related proteins and clone resources.
  • Vega -- Vertebrate genome annotation (VEGA) a repository for high quality manual annotation of vertebrate finished genome sequences.
  • Violin -- Vaccine investigation and online information network.
