The rapid expansion of research into the CRISPR (Clustered Regularly-Interspaced Short Palindromic Repeats) system requires a powerful software to guide precise genome editing beyond model organisms. Here we present CASPER (CRISPR Associated Software for Pathway Engineering and Research), a versatile, flexible integrated software platform, that provides end-users the ability to use CRISPR tools to manipulate non-traditional biological systems beyond model organisms with flexible use of a library of Cas endonucleases. Utilizing multiple algorithms for on- and off-target analysis of the guided RNA/Cas complex, CASPER achieves higher accuracy at predicting experimental results. Further, CASPER enables end-users to design guided RNAs to target multiple chromosome loci at once and across a consortium of organisms.
